I actually thought that after the time skip they became closer and he start calling her 'Soo-yeon' directly but nope looks like me wrong.

So I've assumed here that his usual address of 'Soo-yeon' in the text after the time skip is actually 'Ms. Soo-yeon' as described before the time skip.
